There are different possible approaches:
- either keep using the cuelist and use the "launch with intensity" launch mode inside your target cues. Note: the launch with intensity will start playing the animation as soon as the opacity is strictly > 0%.
- or, put everything in a main timeline and separate all pieces with pausing time markers. You can then trig the "Goto Marker" triggers in order to switch to another piece
Note: a Fade cue indeed only impacts the opacity of the compo/scene. Instead of this you can also use "Footage Cues" that act consistently on loading, opacity and transport. (Drag and drop a compo/Scene in the cuelist and select for example "Play Once").
